I understand that we will flag e-commerce items in Counterpoint, and those items with their counts and pricing get synced with BC, but does this mean that our current item file gets replaced causing us to start over with entering item descriptions and the rest?

Oh my no! After the product has been added to Bigcommerce, Magento, Shopify or WooCommerce, we typically ONLY update prices and inventory. All other fields are untouched because you can edit those directly within the e-commerce platform. The following article is a pretty good overview of how the integration with Counterpoint works:
Side Note: We do have the ability in our Integrator to overwrite certain values but not others. As mentioned above, price and quantity on hand (QOH) are typically 2 attributes that get overwritten by default. However, it would be just as easy to include other variables as well. For example, if you always wanted the Product Names in Counterpoint to overwrite those on the website, this can easily be done.
